Does it make a difference other than cost where I register my domain name and if so, why?

No. I think they share the same database. Once, I have tried to check with Yahoo on the avialability of the domain name I registered with Godaddy, the Yahoo’s reply was the domain name has already been taken and the service provider would continue managing it.
No. All domain names are in one big data base. Check with ICANN.org.
The cost is usually based on what other service they provide with registering the name.
